Small question about "A Clash of Kings"

Were Reek and Bolton's bastard revealed to be the same guy, at the end of the book? That whole confrontation between Theon and the Red Helm guy is really confusing to me. You can read it as Bolton saying his alter-ego "died" now that he has unmasked himself, but then why that complicated story about the clothes-swapping? But if they were different guys, how come Bolton asks Theon for the reward he had promised Reek, and Theon doesn't think that this is strange?
